Amitie e Kirie sono due sorelle che vivono insieme ai genitori ricercatori sul pianeta Eltria che cercano di salvare da un disastro ambientale. La situazione però precipita quando il loro padre si ammala gravemente. Kirie allora parte insieme all'amica d'infanzia Iris per cercare un modo si salvare il loro pianeta e, viaggiando tra le dimensioni, giungono infine in Giappone.
Nel frattempo, nella città di Uminari, Nanoha, Fate, Hayate e i cavalieri Belka stanno indagando su strani incidenti che si verificano in città e nella baia di Tokyo.

La storia si ambienta poco tempo dopo (tre mesi circa) gli eventi di Nanoha A's.
